Watching the DeSpecialized Edition isn't about visual quality, it's about wanting to see the original theatrical release. The video is pulled from a number of sources, some as low-resolution as LaserDisc. Most importantly, the entire thing is produced at 720 resolution, which means it's actually closer to SD than it is to HD, and it will show it.

I have done the trick above with mkvtoolnix and re-saved the file and it fixes that problem. I think it might be worth trying it in your case. I would completely move the file out of Plex and re-scan and empty trash. Do the re-save on the file, and then move the new fixed file back to the folder and re-scan Plex.
