Try clicking the pen marker and removing boomalopes from the list of animals allowed in the pen. Then see if you can direct the handlers to move them to the other pen. Once the ones you need out have left, set boomalopes to be allowed again in the main pen so the handlers don't pull more out. Also I think there is a culling function, maybe you limited your animal population accidentally.
