Not destroying the ship increases the chance of the Unbidden showing up and makes it earlier. Or it used to. Not sure if they changed it. If you're not a ME or Hivemind accepting the ship will create a new faction of xenophiles I think. So if you're playing different ethics you should destroy it.

The wiki says that the Unbidden should leave their "main fleet" to guard the portal.
